Nick had some approved arrestor end caps made for the Krieger muffler. It might be worth contacting him to see if he has any left. I liked the quietness from it as you could sneak up on anyone with it but the performance suffers. I added about 10 to the fuel load adjustment when modded I think.
It can only be air as the fuel is injected forward of it directly into the manifold. From memory the throttle stop is fixed so it might be worth making sure the cable isn't sticking at all and that the stop isn't worn down.
Check for erratic sensor readings (air and water temp) using the crappy software if you have it. if the readings are incorrect its probably a wiring issue.
You might want to make sure the valve clearances haven't closed up? That's a sure fire way of getting an rough idle
These guys may have done one although not in their list:

You probably should check the oiling system unless is it obvious what caused the failure
It's most likely a leaky injector. There are a couple of threads on here regarding cleaning it. What maybe happening is the fuel pressure is leaking away through it after you switch off and running into the inlet and past the rings. It should be an easy test, pull the throttle body complete with...
It also fits a large number of European Fiat cars,Moto Guzzi and Ducati motorcycles so supply at a reasonable price should be easy. Here in the USA they are about $15 so comparable with they price you found. If you disconnect it, the ECU will load a default value and throw a code but will not...
Hadn't noticed your sig says 05. No mention of a tach in the handbook under the trip meter stuff but strangely they refer to the instrument on p61 as a tachometer!
Maybe the function varies year on year or bike to bike based on Gas Gas's QA? My 06 definitely only has 2 wires to the pump which is the lower part. The other 2 for the switch end much higher up in the tank (reg I think) so maybe some do actually have a level switch? From experience mine runs...
The fuel indicator as Nick says is not to be trusted. I think you will find that it is a pressure switch within the fuel pump/regulator assembly inside the tank. If it is illuminated it means the tank is so empty the pump is drawing air and the pressure is low in the injector circuit. When I had...
I think you will need to pull the flywheel and check out the sprag clutch behind there as bergerhag suggested, The gear behind the flywheel which is just visible in your picture should turn one way and bind onto the crank when turned the other. If you do a search on here you should be able to...
